Differensiell ChIP-seq peak calling identifiserer genomiske loci der et protein av interesse — typisk en transkripsjonsfaktor eller histonmarkør — viser signifikant endret binding eller okkupans mellom to eller flere biologiske forhold. Ved å kombinere standard ChIP-seq peakdeteksjon med tellingbasert statistisk testing, avdekker metoden tilstand-spesifikke regulatoriske elementer, og gir et genom-vidt kart over dynamiske kromatininteraksjoner som ligger til grunn for endringer i cellulær tilstand.
