Mrežna analiza diferencijalne ekspresije RNA-seq integrira konvencionalno testiranje diferencijalne ekspresije s mrežama interakcija gena — kao što su grafovi interakcija protein-protein ili ponderirane mreže koekspresije — kako bi se identificirali ne samo pojedinačni diferencijalno eksprimirani geni, već i koherentni, biološki smisleni genski moduli koji se mijenjaju zajedno između stanja. Ovaj pristup značajno smanjuje lažno pozitivne rezultate i otkriva signale na razini putova koji su nevidljivi testiranju gen po gen.
