Netværksbaseret RNA-seq differential ekspressionsanalyse integrerer konventionel differential ekspressionstest med geninteraktionsnetværk — såsom protein-protein interaktionsgrafer eller vægtede koekspressionsnetværk — for ikke blot at identificere individuelle differentiellt eksporterede gener, men også kohærente, biologisk meningsfulde genmoduler, der ændrer sig sammen mellem betingelser. Denne tilgang reducerer falske positiver markant og afslører signaler på pathways-niveau, som er usynlige for gen-for-gen-test.
