Nettverksbasert metabolomikkanalyse integrerer kvantitative metabolittprofileringsdata med biologiske nettverksstrukturer — metabolske veier, protein-metabolitt interaksjonsgrafer og sykdomsnettverk — for å avdekke koordinerte biokjemiske forstyrrelser som individuelle metabolittlister ville overse. I stedet for å behandle hver metabolitt isolert, identifiserer denne systemnivåtilnærmingen moduler, nav og forstyrrede delnettverk, noe som gir mekanistisk innsikt i hvordan metabolisk dysregulering sprer seg gjennom cellesystemer.
