Analisis ungkapan perbezaan RNA-seq berasaskan rangkaian mengintegrasikan ujian ungkapan perbezaan konvensional dengan rangkaian interaksi gen — seperti graf interaksi protein-protein atau rangkaian ko-ekspresi berbobot — untuk mengenal pasti bukan sahaja gen individu yang berbeza ungkapan tetapi modul gen yang koheren dan bermakna secara biologi yang berubah bersama antara keadaan. Pendekatan ini mengurangkan penandaan positif palsu secara ketara dan menonjolkan isyarat peringkat laluan yang tidak kelihatan oleh ujian gen demi gen.
