זיהוי וריאנטים דיפרנציאלי הוא צינור עיבוד נתונים ביו-אינפורמטי המזהה וריאנטים גנטיים – וריאנטים של נוקלאוטיד בודד (SNVs), החדרות/החסרות קטנות (indels), ווריאנטים מבניים – הקיימים בדגימה ביולוגית או בתנאי אחד אך נעדרים (או מועשרים באופן משמעותי) בדגימת ייחוס מזווגת. היישום הקנוני הוא גנומיקת סרטן מסוג גידול-לעומת-נורמלי, שבה מוטציות סומטיות הייחודיות לגידול מובחנות מווריאנטים תורשתיים המשותפים לרקמה נורמלית. אותו היגיון חל על השוואת שורות תאים מטופלות לעומת לא מטופלות, זנים מפותחים לעומת זני אב קדמון, או קבוצות מקרה לעומת קבוצות ביקורת בגנומיקת אוכלוסיות.
